Coolant system?!

Hope somebody can help? I've removed the heater matrix etc out the car, and moved the header tank to below the windscreen, I've got the two inlet outlets on the pump but three on the header tank! Which one do I blank off on the header tank?? Ideally I'd like to use the two bottom and blank the small inlet off the top! Would this work ok??
